Which does more damage? It seems the pistol knocks them out faster, but the specs show AR doing more damage

It all comes down to how fast you can click. If you have a twicthy trigger finger, yu can do more damage with a pistol than you can do with an AR.
If you dont want to keep clicking like a madman, go with the AR, as you only have to hold the mouse button down to keep firing.

Generally, the Soldier class gets the greatest benefit from investing in and using Assault Rifles, because of how one must invest in the talents to boost damage. So the other other classes benefit more from Pistols than Assault Rifles.
Also with Pistols, you will need to spam Master Marksman and have unlocked a least one achievement to boost its damage, to out-perform Assault Rifles. Unlocking the Pistol Expert achievement, in particular, gives a 25% cooldown bonus to Marksman.

ME1 the pistol with master marksman engaged does more dps than the AR. The big deal is you have to keep master marksman engaged or you lose out, so AR is easier to use.
I will not give a AR to a class like an adept because they get pistols, unless I have a decent roleplaying reason to do so. I will use an AR on any class that already has them, ie soldier, just because I think it RPs better.

You don't need a twichy finger. The pistol will shoot as long as you hold down the fire button, unless it overheats.

I liked the Assault rifle when playing as soldier. With the right heat sinks you can have unlimited fire with no over-heating.

The Pistol is the best weapon in the game.
With the Pistol achievement, and two Medical Exoskeleton Xs, you can keep Master Marksman going forever. Each time it ends, you can pop it again.
With Master Marksman, if you want maximum possible damage with zero heat increase, you can add Frictionless Materials X + Rail Extension VII.
Then you can stick one of the Tungsten/Shredder VIIs on, or if you don't want to switch around for different opponents stick Inferno X on and call it a day.
For further damage, swap the Fritcionless for another Rail VII, if you're good at keeping track of heat generation.
For a more efficient heat generation to damage boost, two Scram Rail Xs will do nicely (the total loss of damage boost is only 6%, but the loss of heat build-up is 20% - particularly useful if you're unable to pop Marksman due to sabotage (locks out powers for all weapons) or damping).
Note: As a Soldier, you put 4 points in to Pistols to unlock Shotguns.
7 points in to Assault Rifles to unlock Snipers, and a further point for Advanced Overkill.
This means maxing out Pistols costs 8 points, and maxing Assault Rifles costs 4 points, on top of what you'd spend no matter what. If you want to max out more skills, Assault Rifles are a good choice. Just make sure to mod their damage up - Master Overkill will eliminate any heat buildup from any mod that isn't High Explosive.
Also note that you cannot chain Master Overkill on forever like you can with Master Marksman. Make sure whatever your standard heat generation is won't cause problems during the cooldown. A total 40% heat gain is enough to cause an overheat before the cooldown wears off if you don't stop to vent.

The pistol is "best". But sometimes I have used assault rifles instead because I hate having to activate Marksman all the time.

Pistol does do the highest dps with master marksman active. It requires a higher skill point investment to reach that point than assault rifle does. That said, best is subjective, there are plenty of reasons to like the other weapons. Assault rifle doesn't rely on having to activate a skill. There are plenty of builds that make very good use of assault rifle.
So in the end it comes down to which weapon you want to use.
