I have only one fear for Mass Effect 3. Well, no, that's a lie. I have MANY fears for Mass Effect 3, but hopefully they won't be realized. One of these fears is the Cipher. It would seem like an invaluable tool to defeat the Reapers, and this should be reflected in-game. No other civilization that we know has had as large a chance to survive the Reaper invasion as this one, and the Cipher should be one of the key elements to secure our victory.

So what role will the Cipher play in ME3, Bioware? Will we see it at all?

Other relatively important unanswered questions:
  • If Mass Effect 3 takes place 6-12 months after Mass Effect 2, won't Thane be dead/dying by then?
  • Will the minor species of the Mass Effect universe such as the Elcor or the recently discovered Raloi throw their guns in for the call to arms?
  • If you have not done a character's loyalty mission in Mass Effect 2, but they survived the Suicide Mission, will that be addressed as well?
  • Will helmets be retractable?
Feel free to add some more!

The Cipher was nothing more than a funky english-prothean phrasebook, just like you would expect any tourist to have. Wont play any part in ME3 unless the rumours of a prothean squaddie turn out to be true after Bioware "dismissed" them

It was valuable, it helped you to stop Saren from activating the Citadel Relay that would have allowed the reapers to arrive at the end of ME.

Thane could be dead or alive, just have to add a miracle cure to his plot line.

I hope to see the minor species take up arms behind Blasto, and Dill the newly appointed Elcor Spectre

The Cipher should've played a recurring role throughout the series, one similar to the ancient gene in Stargate.

Who's to say that the Protheans only hid on Ilos and not on other worlds? There may have been a military divison that depended on the Ilos team that developed weapons for future civilizations, or something to that extent. Besides, we can't have already seen every single thing the Protheans wanted to show us, could we?

This is kind of what I'd have preferred the Collectors to be building in ME2. Not a human Reaper, but a human Cipher. Melting down thousands of individual humans to build up a sense of what our cultural and psychological weaknesses are. They could use it in their wargames to calculate within a few percentage points of accuracy exactly how humans will react to event (a) or event (B).

I just updated the OP with another question I think is rather important. How will Bioware deal with people who completed the Suicide Mission with unloyal characters?

The Cipher was more than just a Prothean English translator. It was basically the all the culture and technology and history of the Prothean race. I was also hoping the Cipher would be important in ME3 -- after all Prothean technology lasted thousands of years; any Prothean weapon could be valuable in the war against the Reapers.

Thane's probably going to have more than just a cameo appearance in ME3 because he was a romance option. I have no idea how Bioware is going to address unloyal characters in ME3 -- it may not have much importance at all since the loyalty quests were supposed to help in the Suicide Mission.

But there are more serious loyalty missions, such as Mordin's who has the potential to cure the genophage, or Tali's who would be exiled and hence make relations between Geth and Quarians a harder goal to achieve. Let's not forget Legion as well, in that case.
