I don't think it'll help Sheperd at all. But Overlord will have an impact for Cerberus if the project stays open.... or perhaps the Alliance if he was shipped over to Grissom Academy

^this. Its hard to know if any or your decisions mattered in Overlord, but its events are canon that will be referenced to and relevant in ME3. Cerberus is going to be trying to take control of the Geth, this means there will be Geth to fight no matter what you decided to do with the heretics in Legion's loyalty mission.

Cerberus will probably have the data attained from Project Overlord, but maybe the strength/numbers of their Geth will change depending on what your end decision was in Overlord. There could be a really depressing boss battle if you let The Illusive Man keep David.
And I can only imagine what happens if you let Cerberus keep Legion and the Grunt >_<.
