Also, Loghain and the Orlesian Warden would hit it off great. Literally... someone would get decked within five minutes of them first talking.

Both are new amongst humans and Sigrun would propably be a big (or small? =D) sister for Merrill.

With Merrill: I'd say Sigrun, Alistair, and Leliana (and maybe Velanna, though that's probably stretching it).
With Isabela: Zevran, maybe Leliana (for the same reason that she got along with Merrill), Sigrun, and maybe Oghren (you can never have enough drinking buddies, and I get the feeling she'd enjoy teasing him if he flirted with her).
With Sebastian: Leliana, Wynne, and Alistair.
With Anders: Morrigan (that's probably it).
With Fenris: Sten, Shale, and maybe Nathaniel (similar personalities).
With Dog: everyone.
With Aveline: Alistair, Wynne, and Nathaniel.
With Varric: Sigrun, Oghren, and Alistair.

Considering Merrill kind of likes to hear the "dirty things", I think Sigrun could teach her a lot. Evidenced in a few of sigrun's conversations. Such as my sig.

Alistair + Carver - They'd start out on the wrong foot. But perhaps they could bond through their experiences of being in the Templars/Grey Wardens?
Isabela + Zevran - I don't think I need to explain this one.
Leliana + Sebastian - Both share a similar passion for The Chantry. Both also have "wild" pasts.
Wynne + Bethany - I could picture them having a mother/daughter relationship. Wynne might take Bethany under her wing and become her mentor.
Wynne + Merrill - Similar to the Wynne + Bethany relationship. Except Wynne would disapprove strongly of Merrill's blood magic, and may try and steer her away from it, which would cause friction.
The three dwarves - Though there may be some rivalry between Varric and Oghren?
Morrigan + Velanna - Both were raised in remote areas and hold a disdain for people in general.
Sten + Fenris - Similar dislike of magic. Connections to the Qunari.
Aveline + Sigrun - I don't know why exactly.. I can just imagine them being really good friends.
Isabela + Leliana + Sigrun - A fun trio of girls. Sugar, spice and everything nice.
Perhaps Morrigan + Anders as well? I think he'd like seeing a Mage who isn't bound by the Chantry's laws. Although Morrigan might think him foolish. Not sure whether she'd be happy with his actions at the end of the game, maybe indifferent?
Aveline + Nathaniel - At first, Ave would disapprove of Nathaniel's father's actions against the Cousland family, but I think he would eventually earn her respect.
Alistair + Varric - They'd have a lot of laughs together.
Zevran + Varric - Same as above.
Morrigan + Isabela? Maybe they could become friends in a similar way to Aveline and Izzy. Hate each others guts at first, but then become close?

EDIT: Fenris and Shale would probably be friends, they hate mages and I'm sure Fenris wouldn't mind Shale's sense of humor (he might actually laugh himself.) Zevran, Varric, Alistair and Hawke (male Hawke) could have a 'mans night out' at the bar or something, I think Hawke would be the most mature person there though and would have to make sure they don't get behind the wheel
Another edit: Sigrun, Oghren and Varric...I think Sigrun might run away though. Varric might be able to restrict himself though...

Merrill and Wynne/Alistair - omg Bloodmage!

Loghain and Aveline/Carver - Ostagar
Morrigan and Merrill - Morrigan stole from the Dalish in order to get an Eluvian to work. History repeating itself.

Anders and Alistair - both are hopeless romantics but value duty more then love or personal gain;
Zevran and Isabela - they already get along pretty well
Fenris and Sten - distrust for mages, stoic personality;
Wynn, Bethany, Leliana and Sebastian - all are rather calm, polite, respectful and religious (Wynn = Elthina v.2);
Carver and Nathaniel - cynic and bitter exterior, but with golden hearts; both are overshadowed either by traitorous father or by glorious elder sibling;
Morrigan, Merrill and Sigrun - all are powerful, independent and stubborn persons, I think they get along.
Enemies:
Wynn and Merrill - bloodmagic;
Sten/Fenris and Morrigan/Merrill/Velanna - magic;
Oghren and Sebastian - dwarf's dirty jokes!
Morrigan and Anders - he is too idealistic for her not to mock him;
Anders and Leliana/Sebastian - hatred of the Chantry.

Merill & Morrigan: at first, there would be no love between these two. Morrigan stole from the Dalish, brought an Old God of the Tevinter Imperium (the enemies of all elves) back to purity, et cetera. There would be some conflict, but it wouldn't take to long for a form of friendship to break out between them. Both are extremely dedicated, somewhat sheltered (in very different ways, but stil), and I think they could very easily riff off one another. Merrill would also absolutely love the way Morrigan teases Sten, and is teased by Zevrahn.
Morrigan, Velenna, and Anders: Again, I think that there would be respect, but no love. All are willing to go to extreme ends, and all support freedom, but non of them share the same cause, and all of them have very different personalities.
Anders & Wynne: I think that they'd get along, until ACT III. Both are in similar situations, both are good people at heart, Anders is really just doing all he can to heal the sick and help the innocent mages. They'd have some disagreements, but until ACT III I think they'd be able to keep it civil.
Merrill & Sten: I think they'd interact similarly to how Morrigan and Sten got along in DA:O, a lot of mutual teasing. Perhaps not the same exact sort of teasing (I imagine Merrill would be a bit less forward), but I can imagine her saying, "ooh" a lot when noticing his muscles, and perhaps he would comment on how she excells at poverty. Maybe he'd steal her cookies, to keep her lithe.
Anders & Sten: I think this would be an absolutely fascinating relationship, primarily driven by antagonism. Obviously, they'd disagree about the mage issue, but I think that Sten is the only person who could get away with plainly explaining the reasoning behind his bigotry. I don't think their arguments would change either one's opinions, but they'd be very illuminating.
Isabella & Sten: Isabella would get her head chopped off.
Aveline & Sten: I think they'd make great friends. It wouldn't be the most open of friendships, but if they were both travelling together, I think they'd both appreciate eachother's focus, warrior mentality, and generally good moral compases.
Fenris & Sten: What happens when you put two stones in a room together? Same thing as when these two team up. They have stuff in common, but neither one of them would really bring it up. Fenris isn't just going to say, "hey, you know how the Tevinter have been at war with your people for so long? Well geuss what! I hate them too!"
Carver & Sten: Carver would be incredibly jealous. He was the only one is his family who couldn't shoot lightning out of his hands, but at least he was the strongest. Then this guy comes along, towering over him, and kicking his ass with a two-handed sword without being all whiny about it.
Verric & Everyone: they'd get along just fine. Verric's a people person.
Zevran & Isabella: we all saw how that turned out in DA:O
Zevran & Fenris: This would, I think, be one of the most complicated relationships between the companions. Both were sold as children to be transformed into weapons for masters that made them kill without thinking, until something woke them up. They have the same truama, but handle it in opposite ways. Fenris withdraws from everything, where Zevran... doesn't. On the surface, they would dislike one another, and they might try to avoid one another to keep the memory of what happened at bay, but if they ever broke through their shells, it would be a very positive experience for them both.
Zevran & Aveline: Zevran knows every innuendo in seven languages. Aveline is blind to all of them. Hillarity ensues.
Zevran & Merrill: Merrill likes dirty things.

After playing DAO again, I'd say that Sten and Aveline might also get along with eacht other quite good.
Yes, she is a woman and a warrior which is a sin in the eye of a Qunari, but Sten made an exception for the female Warden also.
And I'm quite sure that Aveline would earn his respect too.
