If you want to keep from being spoiled by reading a theory as to WHY they are working with/for the Reapers then do not read this.
The Illusive Man- He might have come across a Reaper device that allowed him to temporarily tap into the Reapers' thoughts but it overloaded due to being merely organic as it may have been rigged for on organic/synthetic hybrids like the Reapers. He got very little information, but learned of Harbinger's heavy interest in Shephard and wishes for him to be fully intact. He didn't get far into details, but got enough information to figure a plan to double-cross the Reapers.
He strikes a deal to help kill Shepard, but he himself keeps close eyes on Shepard; allowing him/her to progress and get what is needed to possibly defeat the Reapers. His plan might be to kill Shephard and hand him/her over to the Reapers while the armies, combined with his forces, use the newly found way to win to defeat the Reapers.
Why kill Shepard? S/he is a direct threat to Cerberus in the long run. Also, people would believe him/her over TIM who is considered a terrorist (as is Cerberus as a whole). He can kill Shepard, pick up where Shepard left off (at the very end a bit before the major Reaper battle), take credit and make it visibly known that Cerberus had a major role and the desire to keep all life in existance.
Why work with the Reapers? Keep your friends close and enemies closer. Gain their trust, even if temporary. With their back turned, they are less likely to believe you will stab them in the back. Especially with a threat like Shepard.
Cerberus Troops- Shepard says in a demo "They're indoctrinated". This may be true; the Reapers may have indoctrinated them either as a part of the TIM/Reaper temporary "peace treaty". Or it may be completely against their and TIM's will; despite having an agreement, the Reapers indoctrinate the troops anyway. One, as a way to demoralize the idea of stabbing the Reapers in the back and as a way of saying that the Reapers are calling the shots in this agreement. TIM may not care; he is willing to sacrifice his own men and women because he is confident he will succeed. He has shown that deaths are merely collateral damage in his eyes. It may bug him, but he will remain composed and ultimately won't care in the long run.
I know there are several threads about them, but I didn't see any strictly about a Double Cross. Thoughts? Opinions? Hopes?

Part of what you suggest already happened in Evolution IMO. The comic suggests such at least.

Which part? I've not read any of the books due to lack of money. I know I could get them free via torrents but I like the Mass Effect series too much. I would feel like I were disrespecting BW's work [on Mass Effect] if I didn't buy them though haha.

Mass Effect: Evolution is the work I'm refering to. You can get it for like 10 bucks if I'm not mistaken.

Haha, even that is a bit much at the moment since I would rather buy all books and go completely through the series; which I don't plan on doing until near when I'll be buying ME3 so I get the full story on somewhat of a "first playthrough, whole story" kind of deal
Kinda derailing a bit, I think though haha.
