There are two ways to have Isabella after the end of Act 2, the first is to have a very high friend/rivalry score, and the second is have Hawke romance her. Oh, and kill the Arishok after she returns, that's a tad important too.

You also need to do her Questioning Beliefs quest.

Also note that if a character is just greyed out and not missing altogether from the selection screen he/she is missing temporarily and not for good.

Well, both are funny in their own ways, but I personally prefer Merill. Merill also moves into your house in Act 3 and adds a rather funny addition to her codex (3 years later) about it. Also, her outfit change is pretty awesome.

Both are good. Whichever you choose, do their rivalry romance. They get a lot of character development that turns them into better people on the rivalry path.
