Thus Omega was originaly build by the Reapers just as the Citadel was. I, myself was thinking about this OP. Chances are high the station will play a role in ME3.
Especially now that TIM has an alliance with Aria.
Mwah, since TIM 'forgot' to tell Aria some important parts about Grayson, causing her to lose a lot of men, I don't think it's an alliance. Only thing that's sure that TIM bought back the data he lost during the Turian assault on his research station where Cerberus experimented on Grayson.

Not necessarily. If the Reapers meant it as an refuge, it wouldn't need to be ordinary outlined. More the opposite. Besides, the Protheans mined it too and so do a lot of 'modern' races, (retro)fitting new parts to the station, so the original design might have been long since modified through the chaos of criminals, refugees, miners etc working on the station.
