How do you stop the game being too unrelentingly dark, or avoid any humour included seeming too jarring?

Just get the balance right, humour isn't dependent on the universe it's dependent on the character, sure Anderson's going to go on about galactic security and all that, but I can assure you that no matter what situation you find yourself in, joker will still be cracking...er, jokes...
