It's a bad idea, period. Having some writer decide that I have to kill *npc name* because they want it would kill the game for me. Deaths (galactic or personal) based on my choices is what I expect however.

Depends. Is that before or after taking the dvd out the drive, throwing it in the corner of my room and yelling "Damn you BioWare!"?
That said I would hate the idea of Shepards LI or any squadmember for that matter to be indoctrinated during ME3. No more indoctrination please, lets see if the reapers can win without resorting to these dirty tricks.

Wouldn't it be cool to see Tali or one of the other core squadmates betray Shepard to the Reapers during the final confrontation in a surprising plot twist?
I mean, the Reapers could have kidnapped Tali, indoctrinated her, and have Shepard & Co. "rescue" her, not knowing that she has been indoctrinated.
I can see a scene going like this:
Shepard: You are going down, Harbinger! *****s assault rifle*
Harbinger: I'm afraid that some of your compatriots are not as complicit with your desires that they may seem...
*Tali shoots Shepard in the arm, disarming him*
Shepard: Argh! Tali... why...?
Tali (in emotionless voice): The Reapers are our salvation. Do not resist.
Shepard: NOOOOO! What did you do to her???!!!
Harbinger: We cleared her mind.
It would be awesome if that happened. Imagine if we are forced to shoot Tali or Garrus or Liara dead because they have become puppets of the Reapers. It would be a very tough decision.
P.S. If anyone is going to betray the world it is going to be shepard and he will become the personality of the newest human reaper!

I think it would be crazy if Kai Leng killed your LI or he/she got indoctrinated and forced Shepard to kill him/her. One thing in ME is that it lacks emotion when losing people (sometimes), this would make me rip my hair out and go crazy, I would want to destroy everything in my way.
