My guess would be the VS. There has been 2 years of unknown whereabouts from Shepard's perspective and it would hit more at home if a friend or LI has betrayed Shepard.

I could see that, Vega being a Cerberus spy. could be kinda obvious but I guess it could work.

I thought about that as some corny 6th sense type of ending. Shepard ends up unwittingly uniting the galaxy military might to get wiped out all at once by the reapers at the end. Wouldn't really be a good ending, wouldn't it?
I do think indoctrination is going to play a big role in Me3, obviously with Cerberus, but more personally with Shepard....or at least I think it should be more personally, to mess with Shepard's mind.

It's because I'm getting tired of "magical" forms of mind control that make character actions less relevant. "Oh, he wasn't turning on me... he was "MIND CONTROLLED".

Yeah, and it sucked then, too. There's far better ways to reflect pained character loss upon the player than 'hi! I'm going to try and kill you now!'. Throw in some character choice, make them die because of something the player has done. Inexplicable betrayal - especially via something as crummy as mind control - smacks of arbitrary, melodramatic sillyness.
