So it turns out that after destroying a mass relay in the arrival DLC, we find out that sheperd will have to eventually go to earth and go on trial. Mass Effect 3 starts off from there;Sheperd being on trial for his actions. thats when the reapers come in, destroying earth, and sheperd making a narrow escape. It doesnt end for him there, though, as cerberus have burnt their bridge with him and are, for some reason, trying to kill him. With this, Sheperd goes across the galaxy, earning the trust of other species to do a counter attack on the earth invading reaper fleet.
-SPOILERS RELATING TO MASS EFFECT 2-
This post will have the forum's speculations as to why the IM decided to try and kill sheperd, but lets get the obvious points of the way.
1. Cerberus/IM had ties connected to the reapers and decided to pull a fast "Saren Arterius" by being a pessimist and acting like theirs no possible way for the Council races and others to survive the attack.
2. He was just using Sheperd for his own bidding, IE: Saving the collector base, Horizon, Collector ship attack. etc. This makes him seem abit suspicious of his actions, but not enough to back up the speculation that he's working with the reapers.
3. Since in ME2 sheperd gave IM the middle finger on helping to "save" the galaxy, IM realised that sheperd may ties the the new Shadow Broker (Wont name names since im limiting my spoiler alerts) and the he himself is head of cerberus, so he can get what he wants, and has somewhat convinced himself that he can take on the Reaper threat without the help of sheperd.

ALSO, another non canon approach to ME1, is that the reapers, Maybe even IM bring saren back from the dead to lead the reaper/Geth army. (but take into account that sovereign was just using him to get to the citadel)
