In general, though, I'd rather deal with a legitimate and democratic organisation like the Systems Alliance than an autocratic terrorist organisation with dubious morals.
That being said, we've only seen the military side of the Alliance, not the political leadership. For all we know the Alliance Prime Minister is a saint.

Oh. Wrong game. Right, well. Generally speaking yes, apparent interest in throwing Shepard in prison notwithstanding. Their pirate suppression campaigns brought warmth to my bitter colonial Shepard's vengeful heart, and they essentially are humanity in the galactic scheme of things.

They force us to have an Alliance-refitted SR2, they give us an Alliance squaddie any even an Alliance solider turned Spectre (I'll bet their loyalties still lie with the Alliance). That's all fine and dandy, as long as I can still run my ship anyway I want, without some commanding officer breathing down my neck.
My Shepard is a Spectre first. His loyalty is to the Galactic Community, and to nobody else.

The alliance has been very effective, bold, aggressive, and organized from 2157 to 2183, protecting humans against all threats as small as it is.We can forgive them a bout of weakness in 2185. I hope they'll wake up in the war against the reapers.
