I doubt the Alliance would just rip EDI out and take her apart.

Mass Effect: Revelations shows that the Alliance is willing to bend the rules to get ahead (illegal AI research). Just because they were caught, doesn't mean they just gave up on it. EDI is loyal to the Normandy cerw, not Cerberus, and the Alliance will find her useful, especially with the threat of a Batarian uprising after Arrival and the coming of the Reapers.

She mentions programing that will only be used in certain situations AKA Edi's still going to work for Cerberous and by Tim's command will attempt to harm you in some way.
Talk to her/it and see for yourself.

I could see the justification on both sides from Alliance brass over keeping or trying to destroy EDI.

For plot purposes, I assume that BioWare will script it that either the Alliance wants to examine EDI and thus did not erase her. Or, they tried to erase her, but she was able to hide her core programs (personality traits) somewhere well hidden in the ship's system and can play "dead" until the time is right to come back. Or possible, Joker and Shepard pretend to delete her while storing her programming somewhere safe, then when they first gain control on the Normandy after the attack, they're able to reboot her.

Also, for some reason I have the feeling that BioWare might pull a Halo and give EDI some attractive female avatar or hologram in lieu of her sphere-thing in ME3.

I think if the Aliance tried to wipe EDI, it would have a hiding place to reload when the danger was past. It is too sophisticated to not have a hidey hole plan.

The Alliance wouldn't do anything to damage EDI. Unless they've been retconned, they should be VERY interested in EDI's capabilities. They'd probably study her to make more, not take her apart and get rid of her.

If Hackett has anything to say about it I think the SR2 will be pretty much left alone except for a few upgrades and a paintjob.
