Pistol whipping/rifle butting a heavily armored enemy to death doesn't make much sense

Well, realistically, multiple blunt force to the head despite wearing helmet can still cause head trauma depending on the strength of the force itself unless the helmet got cushions or soft padding inside it to absorb/lessen the force. You could still have internal bleedings, swelling of the brain and etc etc. At least that's what I learn from neuroanatomy class. I still remember my bro had fractured bone behind his ear that caused half of his face paralysis despite wearing helmet in a motorcycle accident. It all depends on the impact of the force.

On topic: Shepard probably could still whack them since he has melee upgrades (plus he's got cybernetics implanted in him) from ME2. It looks cool too and we only get to do this in videogames only :]

Pistol Whips and Rifle Butts are used in conjunction with other attacks in real life. eg. I was taught to never buttstroke without slashing (with a bayonet).

This sort of attack is used to unbalance an enemy, which is basically the first of two steps to kill someone, the second being kill them.

So a pistol whip/buttstroke followed by the omni-blade in game is fine, but I agree with the OP bashing an armored person to death (even just unconsciousness) would take a lot more than what was in that video

Shepard is apparently pretty strong by ME2. In a few cut-scenes, the most notable being the 'Paragon' route of Zaeed's loyalty mission, Shepard is seen very casually swatting aside huge chunks of metal and other debris. He can probably hit pretty ****ing hard. I'm actually more curious why his weapon doesn't just shatter under the amount of force he can apparently exert.

No, I haven't but even if Shepard's blows break a few bones I doubt they are going to cause someone to die that quickly, unless they all hit the head, in which case the person might be knocked out with some severe head injuries.
