I wouldn't call it outright indoctrination but TIM has certain shady relationship with reaper tech. Read ME evolution for reference.

Several ME3 Preview articles have mentioned Kai-Leng, we'll definitely be seeing him in ME3.

The 'are they indoctrinated' thing is a pretty hot topic right now. Word on the boards (hah) has it that they are. It's certainly what Shepard and co think in the footage shown at E3 and is backed up by some journalistic interpretation, can't remember about dev quotes.
Importantly however it doesn't mention the Illusive Man nor Kai Leng by name, in fact we know nothing other than that they are in the game.
Thinking about it, it makes very little sense for the whole of Cerberus to be indoctrinated thralls. Sheerly from a design perspective if nothing else. One way to look at Cerberus' introduction to the series is that they act as a believable antagonist with a face for you to associate it with. Sure they made us side with them in Act 2, but now we have them as enemies again in ME3. It would seem only logical if this was to provide a more varied pool of bad guys than what we have already. Some that aren't a faceless evil out to destroy all life for instance. If they are all indoctrinated from the bottom up then it makes a bit of a mockery of that and makes them no better than husks, so I just don't see it happening.
