You're using meta-gaming knowledge about the consequences of those two choices (saving the DA and destroying the Collector base). Even just the fact that this was the first/second game in the trilogy is enough to conclude that the ultimate fate of the galaxy is not going to rest on these decisions.
From a role-playing perspective, you're risking the lives of the entire galaxy for your naive paragon ideals. It's not about the council at all, those ships we throw at the Geth to save Destiny Ascension might be crucial to stopping Sovereign in time, before he opens the relay and all the Reapers from dark space come flooding in. And it's similar with the Collector base - there are mountains of information and technology in there, even the remains of a new Reaper; there's no guarantee we'll find the key to defeating the Reapers in there, but there is a chance, a chance you're again throwing away for nothing more than your ideals.
It's not about meta-gaming or supposedly naive ideals at all. There are very logical reasons to chose the Paragon choices in both aspects. The Council is the head of the galaxy, losing them will be a blow to the populace no matter how idiotic they were. They are the ones you have dealt with throughout this ordeal and it could pay off that saving them will prove what you were saying to them all along and they could potentially back you up when you need it. Which turned out to not be true, but regardless the potential for resources was there. Having a brand new Council ran the risk of them not knowing the full scope of what happened. Reading reports on the Saren/Sovereign/Geth invasion is not the same as living it. Then, as others have said, you are essentially doing the Reaper's work for them by taking the chance of sacrificing them in favor of going after Sovereign. We don't know if we will succeed against him at all and by giving the Council the chance to flee insures that the galaxy at least has leadership if the Reapers get through.
As for the Collector base, putting it into Cerberus's hands is not in the galaxy's best interest. TIM was very clear about how he was going to use the resources given to him and I believe it would be best to ensure that he cannot benefit from it at all. Stopping the Reapers is all well and good, but if you do that and give Cerberus valuable information and resources, they could just shoot you in the back while you're recovering from the initial threat. Cases can be made for both options without knowing the outcomes for them.
