That kinda bothered me. In ME1 it was made very clear that the quarian immune system was weak and the enviro-suits were 24/7 manditory outside their ships (which made the flotilla visit in ME2 all the more insane as you'd think they'd make the visitors wear suits and put them through decon, but that's another rant entierly). Then, in ME 2, we get information that exposure outside their suits instead triggers an allergic reaction.

Actually, the severe allergic reaction is probably the best way to describe how a body would react to an alien bacteria or virus. On earth, we are genetically related to our diseases, so the body's defenses has means to figure out it's attacker and the virus has developed ways to work around them.
If an alien virus were introduced (a situation my cousin worked on at NASA as rough plans are being established for a future Mars mission) the body would have no way of knowing what the hell it's dealing with, only that it doesn't know what it is or how to deal with it, so the body may have a severe allergic reaction. How the alien virus would react is a mystery.
