I am going to say that Shep doesn't say anything to Ash when they first meet up because there is still such a bond between them that they can communicate solely with facial expression and there's no need for clumsy words to convey the wounded but profound yearning between them. I think we always want to be inclusive in what we’re doing. The
relationships fit. They’re natural. I think one of the things I’m most
proud about with all the relationships in Mass Effect 3 is
that, to me, they feel real and genuine. When we said we were gonna do
homosexual relationships, it wasn’t about putting up a flag and saying,
“This is a homosexual relationship.” It’s just a relationship. The
beauty of that is — in an ideal world, 150 years in the future — it should just be a relationship.

And... oh man how do they not see it? Ash is like lesbian catnip, look at the dynamic! Sparky snarky tough-shelled chick beaten down by the world, taught a bit of trust and kindness and probably made less morally dubious by that one compassionate woman she finally connects with? I ship like every major OTP in the history of internet femslash and 98% of them have that dynamic!
