I would like to see the Jack frienship path.
I would like to see how having Jack killing Aresh affects Jack, if at all.
I would like to see how having Jack spare Aresh affects Jack, if at all.
I would like to see how Jack has changed physically and mentally.
I would like to see how the romance turns out.
Probably some other stuff.

I'd like to see Jack use no weapons, and have an entirely biotic powerset, with every biotic power. I would like to see her be able to leap about. I would like for Jack to have a very powerful Barrier. I would like for Jack to be able to live up to her cut-scene reputation in every way. Labeling Jack as a "Vanguard" only does a disservice to her true awesomeness.

Vanguard's are pretty sweet too. And don't adepts and vanguards have the same level of implantation or would that be considered gameplay mechanics not lore.

You forgot about the best: Jack/Miranda conflict resolved in an epic biotic battle with both flinging Reaper ships at each other.
Also, Joker taking pictures.

It's immaterial, really. No current class really does Jack's power and abilities justice.

That''s a bad idea, really. She has gone through the collectors, she has seen a reaper! After something like that you don't just go back to business like nothing happened. Maybe her days of havoc wreaking machine are over? But she was recruited to fight the collectors, and that's done already. She could have reasons to stay in the normandy, but also to leave. Which one is more likely?
I'd like her power brutal and aggresive, berserker. Barriers are too defensive for Jack. The best defense is to have no enemies shooting at you because they're dead. They said she has soften up a little but it doesn't matter. It could even be a melee attack, like, she creates the equivalent of an evanescent mini-mass relay (bullsh!t excuse for teletransportation, I know, but it's just the next step from the vanguard's charge, and that's what a real mass relay is too anyway, right?). Magically appears next to the selected mook, gunbutts it into the ground, shoot in the face, comes back. Instakill if the mook has no protection. Effective against snipers and people in cover. Brutal enough for Jack. She could also evolve Pull in a way that doesn't just make mooks fly but attracts them to Jack so she can kill them comfortably.

Yeah it just didn't make sense for an "all powerful super-biotic type thing" to be running around with a gun. But for that to work, other characters would probably have to have unique fighting styles.

I think that Jack and Ash/Liara will be pretty cold towards each other initially, if Shepard has left one for the other. I don't think that Jack will go straight for fisticuffs, but I think she'll definitely be possessive and let Ash/Liara know that Shepard is hers now.
If Shepard tries to two-time Jack and his ex-girlfriend, or try to work out a threesome... it'll come to fisticuffs. But not between the ladies. No, the ladies will team up and give Shepard what-for.
Shepard: I thought you two hated each other!
Jack: Nope.
Ash: Now we hate you.
