Different voice actors record at different times. This is nothing new, really. When you do voice-over work for something like a videogame you naturally have to accommodate quite a lot of people's schedules (and actors tend to have very busy schedules; they kinda need to, otherwise they, well, starve), which means that VO directors can easily wind up recording two different actors' lines many months apart. This is also exacerbated by the fact that the actors who work on a given game (BioWare games, especially) are often located in many different places around the world.
Far as Jack in the Extended Cut goes...well. I think I've said before that the odds of seeing new Jack content (at least in that DLC, specifically) are, in my estimation, rather slim, though naturally it would be nice to be surprised. I could perhaps see them doing something very basic, like adding her face to Shepard's flashbacks near the end (I honestly wonder why they didn't do that with all the love interests to begin with), or I don't know, having her dig Shepard's body out of the rubble or something, but it should be noted that neither of these things necessarily require voice-over work.
And honestly, I could deal with that, I think.
Obviously, it'd be 500,000 times more preferable to have Jack in full form, with Courtenay Taylor's wonderful, vivid performance bringing her to life, but if it's between no Jack and some silent cinematics featuring her character model and Shepard's...yeah, I'll take the latter.
(Like someone lost in a desert and scrounging for the faintest water droplets beneath a cactus plant. Any amount will do)
