They are biotic amps, for sure. I don't know why no other biotic in the Galaxy seem to wear external amps, but she was pretty much butchered by Cerberus so I assume those are part of her by now.

Her biotic amp upgrade says that over time a biotic's nervous system loses it's ability to transmit the bioelectric current needed to produce high-strength mass effect fields, IE their powers become weaker. Jack has the same condition but her powers keep on getting stronger.
It's sort of like Adam Jensen in Deus Ex: Human Revolution. Most people with cybernetic augmentations need to take a drug that keeps their nervous systems from rejecting their implants, Jensen has a genetic mutation that actually strengthens the bond between circuit and synapse.
With Jack it would mean that she could accidentally smash things without thinking:
Captain's Cabin
Shepard: (groggy) Is that the alarm clock?
Jack: (mumbling into pillow) No, just the structural integrity alarm.
Shepard: (bolts awake) What?!
Jack: (turns over and yawns) Couldn't find the snooze button. Might have chucked the clock through a bulkhead.

There are external amps inside and outside specific designed armors... they are just plugged in the main amps in the upper spine. Military technology can do that, we see lots of Biotic Amps inside armors in ME2 and 3. It's not completely headcanon to imagine that those are just external military amps, merged with her ear instead of connected to an armor.

Human biotics, anyway. Asari don't have such problems. Also, "neural degeneration" sounds like Alzheimer's.

Source? Are you referring to the flavor text of armor that mentions adding power to amps, or fine-tuning them with on-board computers? EDIT: Because that's different than an amp proper.

Amps can be removed. They need to be taken out to be cleaned, and the socket itself needs to be cleaned, in order to prevent infection. It's implants that can't be removed. Well, they can, but there's a 90%+ lethality rate with that operation.

1. The internal amplifier or ‘implant’. Directly interfaces with the spine or equivalent, surgically inserted, cannot be removed or replaced without risk. Amplifies and focuses the biotic potential in an individual. Humans need these to use biotics, asari do not (but most will have one).
2. The plugin port, installed into the internal amplifier. Enables external plugins to be attached to the ‘implant’. Requires #1.
3. External augments or ‘amps’. Connected to the internal amplifier via the plugin port. These can be swapped in and out, and can either be simple overall power amplifiers, or can augment specific types of biotics usage. Requires both #1 and #2.

Some of the biotic power research projects in ME2 talk about how mass produced amps are designed to work with the nervous systems of multiple species and all sorts of users. Stuff like the Archon Visor, Inferno Armor, and a few of the biotic power research projects calibrate the user's amps to their nervous system. I'd be willing to bet that whatever Jack's got under the hood is probably custom made for her.

I always thought they were simply decorative jewellery things, they could be external amps like those found in custom armour but I doubt there is any solid evidence to support either possibility in the ME series. It's also highly likely that they are just a decorative communicator for short range comms similar to helmet comms, except Jack's are shiny.
