Well...the point of the loyalty missions is that they're something so deeply personal to the characters that the fact that they'd even approach Shepard with them shows a willingness to trust. It's natural enough for Garrus and Tali, but somewhat more significant for the other characters, who have only known her/him a short time.
So I don't find it jarring that they're solely centred around one character.
Finding that Tali was suddenly a traitor. Jacob, Thane and Miranda suddenly getting pinged with info on family. Garrus suddenly finding Sidonis. Mordin's student Maelon suddenly being kidnapped. Grunt and Jack suddenly having emotional issues beyond their emotional issues. It all felt more than a little silly to me.
A good example of how it could've been improved would be if Grunt's loyalty mission had been waylaid by a side mission from Wrex to find out why Urdnot scouts had been disappearing.. Suddenly being side tracked into Mordin's mission. It would have flowed a hell of a lot better.
All game mechanics though. Just as it's highly unlikely you'd ever end up with so many nutjobs on one crew in real life (let alone aliens), it's just as unlikely that they'd all start having problems at the same time. Also, Jacob didn't randomly get pinged: Miranda got him the info on purpose, so that's not entirely random.
As for Garrus finding Sidonis, it was only a matter of time, considering he was hunting him. Same for Jack: she was actively going through Cerberus files to find the Pragia facility ever since she got on the ship. I agree that the others are a little more forcibly coincidental.
The way you suggest it might possibly be better from a flow perspective, but again, it's still just as unlikely that Maelon would decide to put his plan into action RIGHT at the same time as you're helping Grunt undergo his rite of passage. And besides, as SilentK said, it would have been very difficult to implement, because it would have had to be dependent on whom you recruit and when. Or they could just have had a completely fixed order to recruit the squaddies.
An LM for Joker (or something along the same lines) would be good though.
