Maybe rumors in the Alliance brass began indirectly blaming Joker for the destruction of the Normandy and, by extension, the death of Commander Shepard. This wounded his reputation as an Alliance pilot.
The most likely scenario was that the Alliance made Joker a deal to stop pushing the belief of the Reapers and he hotly refused. Thus, he was grounded. Backroom politics in the Alliance are brutal; just look at what happened to Captain Anderson.
I don't see Joker joining Cerberus on his own free will. Maybe TIM approached him and made him an offer (perhaps mentioning that they believe that the Reapers exist and that they are rebuilding Commander Shepard).

Femshep: So, Joker, tell me why you really joined Cerberus.
Joker: I told you. The Alliance grounded me. TIM offered to give me my wings back. That's why.
Femshep: That's not even close to being true. You know what they are; you saw it yourself. Why don't you tell me the real reason?
(pause)
Joker: (sigh) They told me they were bringing you back. I just... I couldn't let you go...
Could use some work, but what do you think?

The guy's gotta have a little guilt (if not an incredibly overwhelming crapload of it) about the SR1 and Shepard dying. I like to think he joined, ultimately, for Shepard, whether from finding out Shepard's being revived or out of loyalty to the cause.
He did only find out about the SR2 the night before he and Shepard see it. "They only told me last night." So maybe up until that point he was running supply or transport for Cerberus. Maybe, unbeknownst to him, he was picking up medical equipment for Shepard's reconstruction.

In my own fic I had him grounded for the investigation as well, and then for the remainder of his military term for insubordination concerning ignoring the order to evacuate.
Oh yes, of course he wouldn't join just to fly. I had forgotten about his little speech about the records being sealed, the Alliance betraying them, and so "Hell yeah, I joined Cerberus." I just wonder about him being grounded. That would have been a nice little tidbit of info for them to chat about at the beginning of the game after getting back on the Normandy.
Edit: Sky, the link to your fanfic in your sig is not working. :[
Gorramit! I'll have to have my html-smart bestie fix it. If you want to read it, just look up "DiamondStar40" on FF.net.
Sorrel is being awesome again. Love it.

Hahaha! I can actually kind of imagine this. Joker pressing himself against the hull and just drooling on it. XD

There was a mistranslation of one of the Q&A's a while back that was printed in a Russian magazine -- Unfortunately what Casey actually said to the Joker and FShep question was 'You'll have to play it to see,' which is not a direct answer. The magazine mistranslated it as 'there will be one for those that want one,' which is unfortunate.
edit, the following is how Google translates LisaBrown's Link:
"Many fans with Mass Effect in the world will argue what romance and whether the romance will be.From the information we already know that this James Vega romaci have not, nor any other new character will have romance, but what about the old characters not as romance? So you just have a romance that will and who will actually have the romance? It is the Joker.
This I know with excellent humor and character of the great majority of enchanted player Mass Effect.Due to the fact that we can in Mass Effect 3 build romance and otherwise than take them along on a mission, we can easily arrange romance with the Joker, who mission is not due to genetic disease called Vrolik syndrome or brittle bone disease. This report will please many fans justifiably Joker, because they have just the most wanted romance between Shepard and the Joker. Well now you can only imagine how the romance will look like.Honestly I've got a vision, but so strange. Come see for yourself in the third Mass Effect"

So yeah, it's a nice thing to read (don't get me wrong), but... *sniff* need more data before drawing conclusion...
Edit:
Hmm... don't think I don't want to believe this (words can't express how much I want to), but... I'm conflicted. Who wrote the article?LisaBrown wrote...
@Sorrel: I know that it is not official, but I suppress the owner and he told me that the article with the Joker and Romance is 99.9% true.

I know a couple people at Bioware too -- And I have to say dead silent about what I know, so if he does and is blabbing that's not a good thing!

I kind of agree with Sorrel. It's not an official blog, so it can't necessarily be confirmed. It's good news, but like she mentioned, a Russian magazine mistranslated a non-answer at Gamescom a couple months ago.

Agreed. It's definitely a positive sign, I think, but I've learned from many years of following [Lionhead] games that you should take nothing as confirmed unless a developer says it themselves. And sometimes, not even then. If nothing else, it's something new to discuss!
