Out of respect or fear? I don't know. She's been his subordinate for so long - everytime he said jump, she said "How high!" (Like the Council/Alliance expects Shepard to do) She didn't want to tick him off. I mean, he was essentially a "father figure" to her as we don't know next to nothing about her father - except his participation in how she become and that he's also tied to Cerberus (which might be why she joined. "It's in her blood - erm, genes" if you will") However, she didn't expect TIM to be as ruthless if not more ruthless than her father.
She wouldn't even dare imagine her father doing what TIM is despite having the same philosophy.
That's the personal side of it.
The professional side would be that TIM "glamourized" the idea of being part of Cerberus which was obviously very appealing to her. Sure, some say she should have left after upteenth failed projects and we know Jack's the last person she should've lay eyes on (too late of course). Yet, she stayed? Why?
Given the end of ME2 (The Base), TIM was not going to let his genetic success get away from him as you see he's pissed now because she did - despite his pleading (I think she would have left if you chose to have kept the base; therefore, the appeasing to Paragons isn't necessarily true)
