Well, indoctrination is (Unless I'm mistaken) irreversible, so the only "happy" ending I can see for an indoctrinated Miranda IS death.
Rather, euthanasia, as opposed to either murder or death on the battlefield.

Grayson held off the nanites for a while before Leng went and broke his concentration. Also considering that she helped to develop a cure for death there's a good chance that she could figure a way out of indoctrination.

Please, for once in my life, can I have a disease/condition/state of being that's not reversible or curable? I mean, really, everything from the T-Virus to the HEV to the Green Flu is either reversible, curable, or will be curable in due time.
Is it really too much to ask for a "There's nothing we do for you" type of deal?

Emotions only make sense in a story when they've been properly built up to and the characters display them characteristically. Miranda isn't big on emotions or emotional displays. to shove them in would need a serious re-write of the character and the circumstances she encounters.
