There are a couple dialogues where you can RP a Shepard who doesn't like the Alliance, for what it's worth.

It's not that I don't like the Alliance nor do I mind working for them it's just not having a say that bothers me.
I would rather be part of the Alliance than Cerberus though

Which is irrelevant, since Shepard is also a Spectre, and has been a Spectre for far longer than Kaidan. Plus the Normandy was put in Shepard's command before the VS becomes a Spectre.

Having said that, I'm not exactly pro-Cerberus but pro-radical technological advancement. Against Council regulations and against restrictions inspired by nothing but notions of the sacred, if need be. The problem I have with the Alliance is that for every such research project they apparently initiated, it later turned out that Cerberus was behind it or at least had their hands in it. Including the first Normandy.
Miranda represents such a radical advancement with Lazarus, and she embodies another with her genetic engineering. Both are very desirable things in spite of some problems that come with them. As long as Cerberus does such things it can't be totally bad. As Wilson says, Lazarus is one of the greatest achievements in human history. And any attempt to decry such things by associating them with an organization also responsible for atrocities....just fails with me.
So I find Miranda attractive on three counts: for herself, for what she does, and for what she embodies. "The future of humanity, as evidenced by the perfect Ms. Lawson." And half of all that also applies to Cerberus, even if the other half is unacceptable. The best and the worst of humanity, as Mac Walters (I think) said. I wish I could save the best while throwing the worst away.

Shepard is a Lt. Commander. Kaidan is a Major in ME3, which puts him above Shepard. Technically though, Shepard outranks everyone because he's a Spectre. Any promotions at this point would be redundant.
Shepard has seniority over Kaidan, since Shepard has been a Spectre for 3 years now, and Kaidan only recently becomes one.
Neither of the VS' take control of the Normandy.
