She could have just as easily done that by just telling everyone that Shepard was hers, and Shepard would affirm what Miranda says.

You're overthinking this. Bioware created the engine room scene because they thought it was cool, and didn't think at all about the implications it could have for her character.

The point is that the engine room scene doesn't necessarily need to be defined as a mistake.
