Sanctuary plays out as normal, though Miranda gets a noticeable wound from Leng. During TIM's base, Miranda and her strike team show up and secure the Reaper remains (you lose them otherwise). If Shepard doesn't take the Renegade interrupt with Leng, Miranda shows up and wounds him the same way. "Now we're even."

I think there are a few different ways to really do it, but they all involve Miranda showing up at the base, or accompanying you there. I can't imagine this has escaped them entirely, as I'm sure even feedback from fans internally included some version of, "Ummm, I like what's there, but she can't some with me to the base, wtf?"
It's just too blatantly obvious for that not to be the case.

Well, thread count doesn't equate to popularity, except in the sense that, sure, a character is not likely to have a very active thread without being at least reasonably popular.
Yes, she is popular, as well as being somewhat controversial and polarizing, which is all the better, as far as I'm concerned.
The main reason she isn't on the squad is probably the same reason the VS and Liara weren't in ME2: different game, different tone, so you don't bring back the lead character. It's our bad luck that Miranda was the *main* squad member in the second game of a trilogy.
Where I start to have issues is not there, because that all makes sense, it's how poorly implemented her non-squad role is when it could have been awesome. Not sure if this is due to time/budget contraints or just the decision to use her as a sacrificial lamb, basically. Obviously, you are not going to bother to do that with a character nobody cares about.

A Quick Question:
When We meet Miranda on the Citadel for the third time are we suppose to get a E-Mail before hand? I know Shepard always says I got your Message. I never got any E-Mail from her, Maybe I talked to her to soon to get the E-Mail?
I saw she was on the citadel so I went to talk with her to give her Alliance Access.
