That would make no sense. TIM didn't get his vision from a Prothean beacon, but from a Reaper artifact. And Saren was indoctrinated even before he touched the beacon. The part of ME:Evolution I'd rather have seen something about is the Cerberus Manifesto, because that's what the idea really is about. Or once was. That would go great with TIM's line of "This isn't Cerberus. Cerberus is an idea, and ideas aren't so easily destroyed." TIM's Cerberus might have become something twisted and evil, but that doesn't mean that the idea behind it is permanently tainted.
The other thing that confused me was the fact that they didn't even touch upon the Evolution comic at all. It would have been interesting for Shepard to see that Jack Harper formed Cerberus because he witnessed the same vision that Shepard did. From there you could have had a real crisis of self on the part of Shepard. Only TIM, Saren, and Shepard have witnessed the beacon's message first-hand and two of those people have been driven insane. Who's to say the same isn't happening to Shepard?
I don't know if there is a condition where the part about Kai Leng is skipped. Maybe there is. But the other conditions aren't exactly intuitive, especially in combination:CuseGirl wrote...

I thought if she was loyal and you picked the paragon option when she asks for help, then boom, she lives. Also, people keep bringing up this "you have to tell her about Kai Leng". I've never had a playthru where the mention of Kai Leng was initiated by me, it was just dialogue that came in. What are people actually talking about in this instance?

*Must not skip any of the meetings
*Give her access to Alliance resources
*Having enough reputation to persuade Henry Lawson at Sanctuary OR take the Renegade interrupt.
