I can imagine a lot of things. I don't really see that as particularly desirable for Miranda, though. She's idealistic, and she seems to excel at bringing specific really difficult projects to fruition. So.. I dunno. I feel like the ideas we habitually throw around suit her better, i.e. Humanity's STG, exploiting Lazarus tech for medical advances, even something like exploring an unknown portion of the galaxy or working to rebuild the mass relays.

It was bad enough having to constantly witness in ME3 the demonification of black ops groups without the freedom to point out how narrow minded and short sigthed that line of thinking is.

Tbh, I've never really seen this as an issue. Which doesn't mean it's my dream scenario or anything. Also, I get why some fans don't like the idea. The thing is, from the character's perspective, I don't really see it bothering her much.
Miranda is more about getting things done than she is about what uniform she's wearing, or who is commanding whom. Jacob complains about Alliance red tape, but Miranda? Not really. Maybe it's because she's never experienced it from the inside, but I doubt it. Among other things, she's a really good administrator, extremely efficient. So I don't really see things like paperwork and bureaucracy bugging her much because she'd be really good at dealing with them.
Problems working within a command structure? Again, I doubt it. She may not initially approve of TIM choosing Shepard, but once Shepard is onboard, she works with it smoothly.
If Miranda thought that working as part of the Alliance was the best way to protect and advance humanity's interests, she'd do it.
