That's more of a detail, though. I mean: different things happen in those stories depending on who is there and who isn't.
The genophage arc is particularly layered and no doubt takes up a lot of space on the disk. Mordin can be there, or his replacement. Wrex can be there, or Wreav (meaning there are several possible combinations).
With EDI and Miranda, it could easily be: with EDI alone, Cerberus is destroyed. With EDI and Miranda, some part of Cerberus is salvaged and repurposed to fight the Reapers (additional war assets).
Conceptually, it fits. In practice, I imagine they probably either couldn't do it, given the disk resources they had left, or didn't want to do it because they felt it was too big a shift in story logic at that point. Or both.

Well, she's a war asset (ex-Cerberus), and she also says "The Alliance was surprised when I offered to help." So, she seems to be part of the battle.

Familiarity. More folks are familiar with Tali than Xen. Besides, she becomes a squadmate later too.
For EDI/Miranda, people know EDI more since they played ME2 and in ME3 she's a squadmate.

And those parts have a proper arc to them. Not so with Cerberus. Perhaps they didn't want to do another of those things? Not a good choice IMO, but it could also be a rushed thing.
I did talk to one of the devs who said at one point that [she/he] wasn't sure the game would fit on 2 disks this time.
