Well, I think that, however else you want to interpret Miranda's morality, she really does want to protect humanity, and she really does want to save the lives of those colonists. She may be willing to do some morally questionable things to accomplish that goal (in fact, definitely), but she sincerely wants to accomplish it.
She is not really interested in personal power the way TIM is (see also: how she accepts Shepard once s/he shows that s/he is going to cooperate and handle the mission). That is the difference, really. TIM says he is interested in humanity, but really he is only interested in his own aggrandizement.
So, that is the fundamental issue. And I think that, where the base is concerned, she was able to tell that TIM was not interested in serving humanity with this. But just as a means to augment his own power and influence.
