I created my own Reaper variant to violently and gruesomely kill the 2 war room guards. One gets vertically bisected, the other impaled by an explosive spike.

No more alliance logo or any real tie to the alliance. 

Back to the Orange and gold color scheme.

Their job is to promote and serve the alliance. I want to see the alliance castrated severely. 

I loathe them. They do nothing but condemn Shepard, then beg him to help when the going gets tough.

Plus their opinions are unacceptable. They need to be dealt with. Luckily, the Reaper variant that sneaks aboard kills them and many of the more conservative elements of the crew. In fact, only Joker, the engineers, Michel, and Traynor survive. Cortez is flying the shuttle. Every other alliance crewman is killed. 

That way, I can get the Cerberus crew back, and get the Normandy respec'd to the Cerberus standard.

Project Phoenix is a go.

I don't remember the Alliance "condemning" Shepard at all during ME 2. As far as I recall, they were neutral. They commissioned The Project in the Bahak System that bought six months.
