My answers to the questions:

How she spent time between the game: See, I don't think it makes much sense that she just disappears between games. In my playthrough, she was my romance, she was loyal, she went on every mission with me, she resigned from Cerberus because I decided to destroy the Collector base, and after all that, she just goes her separate way? Cerberus was her whole entire life, and she gave that up in a split second for Shepard's decisions. That has so much love and respect in it, that it would be completely stupid for her to just leave, and be reduced to a minor character.
As per the Cerberus involvement: it can be different. Like I said, she resigned for Shep, so therefore she would be against Cerberus' intentions to try and kill Shepard, which could ultimately lead to her going after The Illusive Man, and eventually taking over and refining Cerberus, but the only problem is that the Shadow Broker is the most likely person to take over for Jack (TIM) when he dies.
Romance? It better be HOT, and it has to be meaningful if she is a romance option (which she better be). If you read the files in the Shadow Broker's base, you see that she is one for casual sex (of course she was trying to get pregnant, but it still had no emotional involvement). She is a kind of woman not willing to give her heart easily, or at all, and since Shepard broke through those walls, there is going to be some hardcore tension if they aren't together, or just pure, heart-crushing romance for them, knowing what they face with the Reapers.
Let's just break these down into points:
[1] She didn't resign because she was loyal, because she'll still resign if you didn't do her LM and take her with you to the final boss and decide to destroy the collectors' base.
[2] She didn't resign because of her love for Shepard, she does this even if you don't romance her, and this is considered by many here (including me) as an OOC moment because there was not enough character development to justify such a big shift in her character and there are playthroughs where she was romanced and loyal and still didn't resign so I think this 'might' be made canon by some other event prior to or during ME3.
[3] The thought of her becoming "The Illusive Woman" is one of the multiple paths her character can take, I'd like it if she ended up taking over Cerberus, and then make a new organization out of it, one that is still pro-human, privately funded but still has some lines that won't be crossed
unless extremely necessary.
