But yes, an explanation that does make sense would have been hugely preferable.

I tend ot think of indoctrination such as it was described in ME1. It is an itching - a scratching that becomes louder over time in the base of your skull. Much like being in the Reaper, I am sure that Miranda and Shepard felt it - just like Shep did with Object Rho in Arrival.
That feeling may have been hard to describe for Miranda, but she knew that people should not be in the Collector base. At some point you have to realise that this thing - that feeling - is back, and you have to get your mission done and get the heck out before its too late.
