I actually got my Shep looking quite close to my ME1 and ME2 character, but did your characters hair style and eyes look weird? Those were the two things I couldn't get right.
From what I can tell, my hair style is the same, but the ME3 version frames the face a bit more (wispier on the sides, curves around the cheeks). As for my Shep's eyes, the only difference I notice is that they're much more realistic looking, and not as emphasized due to the makeup colors being lighter.
For reference: My Shep in
ME1,
ME2, and
ME3. (Excuse the poor lighting, taken from the Xbox version).
Maybe I've been staring too long

But the earlier faces seem a lot longer and square-er, even though I didn't change any facial structures when importing.
As for everything else, Bioware is too good to make an ending like that. Even DA2, which most of us can agree isn't their best game ever, has spectacular writing. The issues, for myself at least, was the somewhat railroaded plot (but it does seem to be leading to an intense sequel). The rest of ME3 was so good, that it just doesn't make sense BW would write the current endings and leave it at that. They're better than that, and they know it.
