Some of the items you need for the Citadel missions require you to do a couple N7 missions.
You technically don't have to do the bomb on Tuchanka first (Kaidan does talk with Garrus about it afterward if you don't), but I think it works better to finish it while the Primarch is still onboard.
Save From Ashes until after. You want Kaidan with you for that one.

I saved 'From Ashes' to take Kaidan on first playthrough, I almost didn't started it with James and Liara. Then James started asking stupid questions if I remeber, so I reloaded and waited for Kaidan
Don't know if to do it sooner this time, might be worth it to see Javiks dialogue in the first few missions, because after I get Kaidan back I never used him.

It's so weird that I was able to do the Tuchanka bomb after the final Tuchanka Priority mission, citadel coup, and getting Kaidan back. That was the first mission that I took Kaidan on (besides Mars of course). Very weird indeed.

All I can say about the endings is prepare to sob, and not for the reasons you think you'll sob.
From what I recall, Kaidan joins you right after you put in Disc 2, which I believe was 26 hours for myself.
Then again, I tend to dwadle and I'm a completionist.

3. Did I accidentally kill Kaidan? Because he was in London with me for the final assault...

5. Did anyone else hate Prothy? Just sayin' (Maybe he'll grow on me next round)
6. Did I get the not best ending? My green readiness bar was full though!
Also I have a confession. I sent my tester Shepard through first to mess things up like, you know, getting a certain someone blown up by a bomb on Tuchanka. And she's the one who moved on with Garrus. I thought she was going to get back together with Kaidan, but then Garrus challenged me to a shooting contest and dropped this gem: "I am Garrus Vakarian and this is now my favorite spot on the Citadel!" I figured he deserved at least one Shepard with a line like that. I am a very bad Kaidanite, and now I have to get my act together to get my cannon through. Of course, I need answers to all of my questions so I can metagame the hell out of it, if necessary.
Edit: Ooh, we have an automatic foul language detector. What words can't I say? Oh wait, you can't tell me.

The bomb is blocked off by progress, not by the switch to Act II.mayrabgood wrote...

Huh. I had no idea you could work it to where you could have Kaidan with you on that bomb mission. I always have Garrus and Vega with me.
Was I the only one who never took EDI anywhere except the one mission where you have no choice? I found her not useful at all for my play style.

2. We're not quite sure, some think it's crappy writing while others have put on their tinfoil hats and signed on with the Hallucination/Indoctrination Attempt theory, also found on the front page of the Spoiler Forum
3. Not quite sure. Technically if you have a high enough EMS he's alive, but we're not sure how or why he's on the Normandy near the end.
4. Not sure, half conspiracy theories started on 4chan and half decrying it as pointless considering the ending
5. He was kind of a jerk but I downloaded the DLC right before the end game and didn't use him much.
6. The endings are pretty much all the same so you probably only missed out on a half second scene that's technically the "best" ending. What was your EMS/Choice at the end?
Don't worry about the Garrus thing. He was my bro and I can see how you'd not want to let him down. Still you missed out on some amazing Kaidan action that way.

It doesn't really go away, it more or less just dulls a bit. The good news is, there are some amazing screenies/photomanips out there of our favourite squaddie.
