I think Kaidan would have a tough time without turning to Shep for her strength. The harder calls would be tough on him and she'd be right there telling him that he was right (and, if necessary, to suck it up). I think Liara would irritate him to no end after a short time and, though I definitely think he respects Ash, I don't see him really going for her in a romantic way.
The Cerberus situation would be awful for him. I picture him running straight to Anderson and then to Hackett if he has to, trying to get out from under. Being forced to work for them would make him crazy. The Horizon confrontation flipped so that Shepard is dressing him down just when he's so relieved to find her alive would only make it worse, poor baby.
I just get the idea that he has a harder time setting aside personal feelings to address the bigger picture. Much as he acts as Shepard's foil in recalling to her that sometimes the price is not worth the gain she is his, showing him that your hatred of a particular action cannot stand in the way of doing the greatest good you can. By the time Kaidan blew up the Batarians he'd need six months under house arrest to recover, if Shepard wasn't there to help him through it.
Edit: I forgot a couple of things.
Ash is the logical choice on Virmire. No matter his personal feelings he knows the right choice, there, particularly as nuking Shep would leave the ship without a captain.
I don't see the Wrex situation blowing up as badly with Kaidan in charge. I think Wrex would have come to Kaidan directly instead of getting into a confrontation with Ash. Much as Wrex respects Shepard I get the idea that he sees her as someone much less open to his influence without a show of strength.
