I can definitely see Shepard moving to a Council position, in the limited form it could have with the species confined in our system until the relays can be repaired. As there's no war going on and she would then be outside the Alliance she and Kaidan could certainly continue their relationship with no difficulty. I would think the new Council would be filled with warriors and pragmatists drawn from the forces brought to battle the Reapers and she'd feel a lot more comfortable working with them to rebuild than with the politicians who've pretty much been wiped out in the destruction of the Citadel.
It's difficult to say how much command structure still exists for the Alliance, in any case. Anderson is dead and Hackett must have been killed when the Crucible fired. I recall some talk of protective barriers around the arms of the Citadel that could have saved their residents but I doubt such a thing existed on the Crucible itself. We don't hear much about other high-level Alliance and the Reaper blew a bunch of them to hell at the very beginning of ME3. I can certainly see Kaidan becoming an Admiral and working closely with the Council.
Cathleen, your response was wonderful and thanks for letting us know to whom credit is due elsewhere. For all that the endings caused so much rage it seems pretty widely acknowledged that the rest of the game is fantastic and the characters within it play an enormous part in that. We Kaidanites obviously connected with his character in the first game and your work on his evolution let us strengthen that connection through this one. Why else would we be so upset about the ending?!

It's been quiet in here today. I think it was the overload of awesomeness caused by the message from Cathleen. I know I can't top that post, so why try?
Anyway, in response... Hackett can't be dead. I refused to believe it. I saw Anderson taking the Obi-Wan dive in ME1. I honestly can't believe he made it to the final game of the trilogy. But Hackett was just overseeing the transport of the crucible, he wasn't on it. As far as I know, he was still on the Normandy. He boarded to address the fleet and I never saw him leave. Hackett lives. *petulantly crosses arms and pouts*
And I like where you're going with the division of responsibilities here; however, I see Kaidan as the better politician than Shepard. I can definitely see him on the Council. He's much more level-headed, that is to say, much less likely to call a Hanar diplomat a big, stupid jellyfish... even if it is true. Shepard's way to impulsive to settle into a life of politics. At least mine is. After all the Council did to stonewall her since the Eden Prime, I don't think she would be able to accept a position. That would leave her free to pursue her legendary military career. And Shepard and Kaidan could continue their relationship with no interference from the Alliance. I'm sure Shepard would receive a pretty substantial promotion. She's long overdue, and it could give her a cushier command which included lots of time in the Citadel to be with Kaidn. And think of all the great things that he could do for human biotics in as the human Councillor! This is a win-win. Why did it never occur to me before? I'm rewriting my head cannon to include this.
