Yeah, that's where my mind always goes.
Shepard is clueless and kind of a dork. Kaidan is patient, but maybe a bit too subtle sometimes.
He hasn't realized that it's time for romance, so he's trying to make sure Kaidan is geared up and ready to go on the mission before going to suit up himself.
He'll get the hint eventually, even if Kaidan has to club him over the head with it. :-)

It depends.
A lot of the Citadel missions will turn off after the coup, so you have to do some of the N7 missions before, as well as Benning and Grissom.
For the main missions, you need to do Sur'Kesh, then you can do either the platoon rescue or rachni missions, then you can do the cure mission followed by the coup mission (after which, you'll have Kaidan back).
I'd recommend you do the rachni mission and save the platoon rescue mission until after the coup. Kaidan's banter is better for the platoon rescue IMO, and you can only do two other missions before the bomb mission (or else the bomb goes off). If you do the platoon rescue before the cure, then you must do the cure and coup and immediately do the bomb mission.
Make sure you don't take Garrus on the bomb mission if you take Kaidan (Garrus has dialogue that will preempt a nice bit of conversation with Kaidan).
