I really liked Kaidan in ME1 and felt he made the transition to ME3 very smoothly. Much more than Ash at least. He was a great part of the squad. Though, I thing there was bug or something in ME3. I 500% agree with you, but it's a general ME3 problem imo.
ME3 eyes are hollow: the texture lacks depth (not enough shadows) and the eyeballs are way too shiny (they do shine in the dark!!!). So, on the overall, the lack of soul makes characters look like puppets. It is particularly striking from Shepard. The human characters suffer from this more than aliens though.
As for Kaidan, fortunately, he's very well animated during cutscenes. But once he gets back to his normal stare (at the end of the cutscene, or during combat), he feels empty again > thus lost in emptiness stare which is, I agree, kind of creepy.
In ME1, the squadmates never felt like that, especially the default aiming stance or just standing stance never felt weird, thanks to the eyes among other things, even if they were just standing around, following you around the Citadel.
