I've only yet finished playthroughs with a rogue and warrior so I'm really not sure but from what I've seen they react differently in several situations and although they have the same quests and conversation triggers they've always (again, as far as I've been able to verify) responded differently from one another.
Well, yeah, they're very interchangable. They're "different" in that any time Carver would approve, Bethany would disapprove, but they had an interchangable impact on the plot and an identical "personal quest." Not to mention the fact that they (DA2 SPOILERS!) disappeared for two-thirds of the game to save resources that could otherwise be diverted to other characters. I do NOT want to see that happen to Kaidan and Ashley.

Their dialogue is identical, with the exception of "You're in the presence of a legend" for Kaidan, and "You're in the presence of a god" for Ashley, and a single line at the end which I can't remember exactly, but suffice to say that Ash comes off as more xenophobic than Kaidan.
Even their romantic dialogue is EXACTLY THE SAME! "We had something, Shepard. Something real. I loved you! Thinkinging you were dead- I almost- How could you put me through that? Why didn't you try to contact me?"
Ugh. Do not want in ME3. The gender-neutral, vague dialogue worked great for hacked Shepards who transfered a same-sex romanced Kaidan or Ash, but by god, I want them to be distinct characters in ME3.
EDIT: Top Kaidan needs a reassuring hug. Like me.
