The closest I can think of to questioning her/him is after Virmire, and saying something like the Council should've been the ones to deal with the Rachni Queen.
You might have to renegade to see it, I play mostly paragon but in some instances I'll renegade. So if you punch someone for instance, he'll have something to say about it. The earliest I can think of is on Eden Prime if you punch out the crazed scientist: "Commander.. Was that really necessary?" Or something along those lines. I think that's where the notion of Kaidan being whiny and too holier then though comes from.
There's probably other and better examples where you decide something, but I can't remember.
About the favorite lines my one fave above all is when Shep tells the asasi scientist at the krogan faciltity that she better get a move on since they plan on nuking the place, the asari freaks out and runs away then Kaidan says: "You enjoyed that"


That would explain

My Shep is a Holier Than Thou 100% Paragon with the exception of a slightly bad habit of pushing mercs out windows, so I guess I never got to hear Kaidan's protests against Renegade-ism.
On an Un-Kaidan related note, why is it so hard to find good places to take screenshots of Shep? Half the time, she/he has a derpy as heck expression

Oh yeah, that's what I mean. Kaidan is very much Alliance and since we know he's grown as a leader I hope that means he's not afraid of putting Shepard in his/her place IF it becomes necessary. If you play a paragon that might not even come into play at all, since he's totally on the paragon's side.
I guess what I'm fishing for is I hope we see a Kaidan that's become the equivalent of Shepard, without the sass and charm, of course.

really can't see him doing out of the blue. I agree that I'd love to see him on equal grounds as Shep
