True, but he says that as a reaction to Liara when she says she's not exactly a woman, after he fumbles his first line (which we don't know what he was going to say) and catches on "that you prefer other women" (which is what Liara is reacting to). If he's surprised that Shepard is flirting with women, you'd think it'd have come up in the earlier dialogues, pre-confrontation.
... in fact, thinking on it, it might not be that he presumes Shepard is straight or that she's bisexual, but that he's leapt to the conclusion that she's solely into women and that he's been misreading the entire situation.

There's that line when Kaidan says he made his father proud -> pause -> "eventually" regarding Kaidan joining the alliance. Do you think Kaidan's father wasn't proud of him before that? Ain't good enough son? 
I'm fairly certain it's supposed to be on account of the biotics. The books make a big damn point about how Conatix intentionally spread disinformation about human biotics to separate the kids entirely from their families, to the point that some of them were disowned entirely or otherwise never reconciled.
That Kaidan seems like the type to withdraw probably didn't help. It's possible that he walled himself up in his own head and his father simply didn't push, so it took a long time to bridge the gap (if they ever did).
