Well, you know, Vega's manner of talking, this "Loco' thing and ect. He feels not like he is under command of Shepard, he feels equal. (:
We still don't know how they met. Well, I don't and since I don't plan to buy any "merchandise", I probably never will.
Yet such manners could be acceptable, actually - there is strong bond of brotherhood in close-knit unit, so certain "familiarity", is accepted. Everybody though knows his place and subordination. That's why I like Vega and Jacob, actually - they know their positions are under Shepard, yet they don't have that "sir-yes-sir" stuff.

The drunk scene happens before Ash and Shepard are back together, though.
I'd say if there is "reunion" (not flag "ashley true love") - it is in Hospital. That should be logical. Or that missing scene after "back to Normandy".

It was a momentary burst of jealousy, because I thought Vega was making a move on the woman I had a history with - and wanted back.
Like Jaheira used to say - "Jealousy is never becoming, I know".
Wise woman, what can I say.
I say again, certain amount of "out of line" behavior is accepted. And since she drunk with him, well, that was her decision.

Realized pretty quickly that wasn't the case, though. Besides, I always feel like Vega and Cortez have chemistry.
Come on, that's not even below the belt, that's just... Strange, my dictionaries don't have proper analogy, so I have to find proper description myself. Okay, being able to work with someone means only ability to work with someone. Plus, they served together and I have feeling they have that "I'd watching ladies" talk-in-the-bar before, so they know where each one is stood.
See no problems tagging along. At least Cortez irritates me much less than ME3 Liara. I was much suprised, knowing it is possible to ran past her back in London.

Vega was a cool character I liked him, but my Shepard did have questions as to why he was filling Ashley with alcohol.
Stop blaming Vega for that, it was her decision to drink, her and her alone.
