Personally I abhoured Saren Arterius and TIM as well. Both are so damn self-righteous, believing that they alone are the solution to the galaxy's problems.
In ME1, Cerberus seemed to kill more humans than "aliens" (Seeding dragon's teeth onto human colonies, Rachni launched at Alliance facilities, luring Alliance marines into Thresher Maw nests, experimenting on survivors and finally murdering an Alliance admiral whom investigates)
In ME1, it appears at no point did Saren ever consider telling the Council of the Reapers (granted he may have been brainwashed at that point). Had he alerted the Citadel fleet to Sovereign's prescence, they could have target it and prevented the signal from every reaching dark space.
Both made mind boggling mistakes when dealing with the Reapers (if you're "partner" keeps trying to brainwash you, perhaps you should end the partnership). Both jumped on top of their soap boxes when confronted with the truth. Both dropped the ball, when the opportunity came to end the Reaper threat.
Yet when Shepard does tell them about the Reapers, they dismiss it as hogwash and go straight into denial, right until the Reapers show up at at their doorstep.
Everything Saren and TIM does, from getting on their soapbox to going outside of the law to deal with the Reaper menace is exactly what Shepard also does.
While Shepard's motives are benevolent, how does this seriously make them any different?
