What I mean - I always take her with me, so generally both commanders are out of ship. XO needs to be on board when Shep is away. Joker was in charge during collector attack, seems like helmsman is the 3rd person on Normandy.
Pressly, who was experienced navigator, was great as XO on SR1. My money is on Adams then - devs said something about great comebacks of the old crew, maybe he's included.
@Han Shot First - Kaidan as Major does, but I'm not sure if Ashley outranks him. Is lieutenant commander above commander?
Afaik Shepard is a Lt. Commander. Same rank as Ashley, but since he holds the rank far longer (with exception of two years being dead and the months while he was working for Cerberus). Therefore Ashley is still taking commands from him once reinstated.
In case of Kaidan: he outranks Shepard. However, the Captain is the one who's assigned to the ship - even if that's a guy with a lower rank than the officer with the highest rank. Think about it: sometimes Battleships have a Captain AND an Admiral on board. While the Admiral is the commanding officer of an entire fleet, he's not the ship's Captain.
So if Hackett / Anderson reinstate Shepard as the Normandy's CO, Kaidan's rank doesn't matter anymore on board of the Normandy, especially if he's ordered to obey Shepard's command.

Their rank system seems to be less detailed.
