Hole in your logic Miranda, Jacob, EDI, entire were loyal to Cerberus and TIM not Shepard. He needed what they knew he was not idiot during ME2 he did what he had and wasn't to happy about it. Cerberus had the tech and the people (dossiers/reaper iff) to navigate the Omega 4 Relay let's not forget the location of the Shadow Broker. We needed specialists not random Alliance members.
I really love Ashley very dearly but you can't just excuse her of everything and put it all on Shepard.
Without Cerberus lets see how ME3 would look: No advanced Normandy, No EDI, no war assets from surviving members, I could just go on.

think about her POV, she hasn't seen nor heard from you in two years. She thought you were DEAD. Now she finds out you MAY be alive and is sent to investigate. She finds you at the head of a cerberus team. She remembers Cerberus as the terrorist organization from ME1 and their horrible experiments etc...
So, knowing that... she should just welcome you back with open arms and not ask any questions... or even be the least bit suspicious? PLEEEEASE.
Not even thinking of the possibility of someone returning from the dead, her logical assumption is that you've been working IN SECRET with Cerberus for the last two years... to her, that sounds pretty traitorous. And she is completely right to think that way.
Shepard, being newly revived from death and being the bonehead in the dialog that the writers made him doesn't think it's been very long and doesn't see the big deal with dying and working with Cerberus... so he acts all casual about it. What is her reaction to that supposed to be? SMH
Honestly, Shepard needs to sit her down in ME3 and explain the entire thing and how it happened... although seeing as how its AN ALL OUT GALACTIC WAR... that probably won't happen.
Besides, Ash sorta apologized already in her email. That leaves Shepard as the one that needs to do some apologizing.
