If my refridgerator started poisoning my food in an attempt to kill me, I would not get a shotgun, try to shoot the fridge until it was destroyed, but manage to fail and get squashed under it. And the geth are not armed before the morning war.
EDIT: Now that I think about it, the morning war is the most pivotal event in ME history that we know of, except the rachi wars/krogan rebellions combo. If the geth did not let the quarians escape, the reapers would have a massive foothold in the Veil, before they even hit the batarians. If the quarians smashed the geth, sovereign would have had a lot more trouble in ME1, perhaps delaying the whole reaper invasion until he could muster up more forces, perhaps giving shepard the time to expose the reapers, and ME3 becomes a lot more feasable to win conventionally.

I'm not sure the Heretics would have been any more powerful had the Geth wiped out the Quarians. It wouldn't mean any more of them would go Heretic. Probably the biggest impact there would be Tali not being born, which aside from ruining our game experience would have possible meant the proof of Sarens betrayal wasn't presented to the Council and Shepard never became a Spectre, which would spell doom for the galaxy, but not neccisarily anymore so then had she not been born for other reasons and the Quarians survived. Of course it's also possible someone else would have just passed on the information. The lack of Quarians would weaken the ME3 resistance, but the Geth may be far stronger, so that may not make that much difference.
Now if the Quarians had wiped out the Geth, Sovereign would have instead probably used the Collectors as the bulk of his army (safe to assume he knew of them and the Omega relay). Perhaps that would have meant we skipped the whole of the ME2 events. However the Quarians wouldn't have a massive fleet and would be far less militarised, which along with the lack of Geth would have meant the army you could bring to ME3 would be significantly weakened. Not sure the implications of skipping most of ME2, although it's possible we'd still have Shepard v.1 and the first Normandy without the upgrades, which could also weaken the force. What's more the change of events to the Quarians may also have resulted in Tali not being born, but even if she was, she wouldn't need to do a pilgrimage which once again would mean possibly the Galaxy getting screwed in ME1.
So actually, the Quarians winning could have doomed the entire Galaxy. But ultimately it's part of an interweaving chain of events that give the Galaxy a fighting chance against the Reapers. No wonder they don't want organics making synthetics!
