You don't even need to shoot a quarian to kill/incapacitate one. Just make a suit breach and they're screwed. Not even the vorcha have this problem.
It is stated in the game several times that Quarians are not as fragile as everyone thinks. Tali even says as much in the lines "If a single suit breach could kill us, we would have gone extinct long ago".
During Tali's loyalty mission Kal'reeger mentions that most suit breaches are not fatal, and as long as they have antibiotics and other medicine at hand. He goes on to mention that this is generaly not a issue for small strike groups and small scale battles (like those that you would be in the multiplayer).
What is mentioned, which you brought up ealier, is that in Kal'Reeger does say that the immune system becomes a huge handycap when it comes to open war, particularly largeer scale and more prolonged battles. In this situation antibotics and such would be spread too thin and there would not be enough for all the wounded.
So yes, you are somewhat correct in that during a largeer conflict or war the Quarians would be at a dissadvantage when it came to their immune system. At the same time a Quarian would be no less fragile then any other race provided they have access to immunoboosters and antibiotics.

Also, I have to diagree with your examples of how Quarians are not good at fighting. In the case of Haestorm they were completely outnumbered by the Geth, which I suspect a simular sized steam other humans or other races would be fair little better. The only reason Shepard is able to handle it is because welll...Shepard is a complete badass. As for the other examples, same deal. We only see that Shepard & Team > Quarian Stike Force. The problem with this is in general Shepard&Team > everyone else.
